The first thing you should check is both map and cities files must be defined in WGS84 Coordinate Reference System (CRS), I mean, geographic coordinates (decimal degrees).
Later, you should check format of each file. R-CRISIS recognizes two format files: 1) Shape format (*.shp), and 2) ASCII format (*.asc). As an example, you may check format files included in CAPRA Island Dataset.
